The only way to completely eliminate backfiring/popping while shifting (if you have a more open exhaust) is by increasing the size of the pilot jet. The stock pilot jet on my 2000 was 52.5. I now have a 60.0 pilot jet, 165 main jet, running a supertrapp with 14 discs and open end cap. I have no pops or backfires and it idles well. You will have to experiment with pilot jet and main jet size to match the airflow of the filter you are using. I bypassed my airbox and have a uni pod filter directly on the carb, so I have substantially increased air flow.
